I think Holger is on the right path if your cylinders are not firing on 3 and 4. Could be a coil issue.

One more note on this too is gap your plug out to the far limit book says 0.7 to 0.8 mm get the gap as wide as you can and still keep a good crisp spark.

well, I pulled off the carbs, because after starting with no problem it still doesn't iddle on all six, but when I drive it and pull the throttle, it seems to me it does fire all six, at least 5 or more.

So my guess is dirty pilot systems?

I found the pilot jets under the plugs.. do they get fuel through the main jets?
One of the channels in the 2nd float bowl, see picture, is clogged. Is it part of the pilot system?

Can you guys give me some advice about how to go from here? If possible I don't want to pull the carbs any further appart at this time because I want to ride the bike at the end of this month, and I am worried I have to order and wait for parts when o-rings and membrane's get damaged.

Just get a can of carb clean spray and poke the jets with the needle-set in the picture?

While I haven't played around with these particular carbs, I have done a bit of carb work on other bikes I've owned (one of which was a Yammy XS11, which had Mikuni carbs as well? Seems right. Anyway). Advice I picked up-

Be careful with carb cleaner. It likes to eat rubber. When I did the carbs on my Goldwings, they recommended brake cleaner, compressed air, more brake, cleaner, and even more compressed air.

As for cleaning the jets- see above. Running anything metal through the jets to clear them out is a good way to deform them, especially when it comes to the pilot jets. Toothpicks are a possibility (with the caveat that you don't leave splinters in the jet), but really your best bet is brake/carb cleaner and more compressed air.

Like I said, never played with THESE carbs before, but that's what I've been told.
