Carbs are a bit daunting, but actually pretty straightforward. Scotch (I think) has rather nice write-up on tearing them down and cleaning them.
There's also a good thread floating around about upgrading the coils- real easy to do, and probably a bit cheaper than trying to find stock replacements (the upgraded coils were used in many, many other bikes- do a search to get the exact number).
Airbox-to-carb boots can be hard to find. To get lucky on Ebay you almost have to search for the entire airbox, and try to find a listing where the boots are still included.
Barring that, z1300.de is an amazing site, with a lot of replica and replacement parts. A bit pricey (at least on this side of the Atlantic), but worst comes to worst that guy has a LOT of hard to find stuff.
