If I remember correctly the shoulder bolts thread into the back side of the holes and the nuts are just lock nuts (check me here guys). If the threads on the back side are stripped what's left acts like a nasty circlip. The bolts spin and never back out. It's time to use a drift, brass if possible, and drive 'em out.

Yeah,

I've removed my centerstand to accommodate the DG exhaust system. I keep it handy though because it's easily reinstalled to hold the bike upright when I'm working on it.

Sounds like the formerly threaded end of the bolt might be a bit flared as a result of trying to drift it out. (hence the previous suggestion of using a brass drift) It's going to be laborious but drift the bolt back IN and then clean off the remaining threads with a file and try again. If it doesn't come out easily then reset it and file it down (round) some more. Once out clean it up as required and drill a hole through it for the appropriate size mini hitch-pin. Allow for a washer. While on the topic of C/S's I did a tutorial on how to modify the center-stand so it will "fit around" the DG header. Real easy ! I also did a tutorial on shortening the C/S to make getting the bike up on it, much easier. Good time to consider these ideas, while it's off.
